The objectives of this proposal is to perform experimental and mass spectral interpretation studies to develop and optimize a chemical analytical methodology for achieving significant advances in mass spectrometry-based phosphoproteomics, including at least a ten-fold increase in the confidence of phosphoprotein identification and exceeding the current phosphoprotein coverage rate by at least a factor of two. We suggest reaching these goals by embarking on a novel approach of data analysis of tandem mass spectra of phosphopeptides used in conjunction with chemically induced phosphate ester bond protection. The ultimate goal will be to realize large–scale characterization and mapping of thousands of phosphorylated proteins in important biological samples. Increasing the confidence of phosphoprotein characterization is of considerable importance in clinical and functional proteomics and will boost the research areas of cell biology, molecular medicine and system biology.
